If a site has a ton of links then is it obvious that it would get penalized more often?
I am little bit confused right now. Links are the ranking factor. When a site becomes popular it get links automatically. Does this mean that it get penalized also?

You don't have to worry about these things now-a-days. Low quality backlinks gets ignored from Google automatically.

What we feel in this case is that Google's algorithm is smart enough to judge the wrong practices. If any popular site is gaining link juice from other sites more speedily than usual, it is a sign of automation and intentional practice.
Also, if the algorithm notices the referral doesn't fit the context and this is happening more than usual then it will also be considered as a forceful practice. All such operations deserve the penalty. Just try to keep the process under Google's guidelines then it should not attract any penalty.

No, it depends on your link quality. if your backlinks are spammed or low quality then they will not get counted.

Not necessarily. If a site goes viral or has risen sudden demand then it might get links quickly.
