If I submit my site's link to as much as directories manually. Will I get penalized by Google??

It does not matter that whether you are submitting your links through any service or manually. As long as the links are relevant to your content and of good quality you will not get spammed.
But how many directories you are thinking to submit??

Oh man!!! Sad I don't want to discourage you but there is no way you can get that much links all relevant and of high quality.
