I have been promoting many products through emails from a while now. Here is my query, in the landing page where the audience from email's land if I put pop-up ads then will it hurt my organic rankings?

No they doen't hurt the rankings for desktop. But if the audience is from mobile devices and its effecting their user interface then you got a problem.

Just don't apply them in mobile landing pages.
