Maybe its a stupid question. But I was just wondering where to put affiliate links so that it can work most efficiently. Should I put it in the content or create an another page or box outside the content?

Its not stupid question. Many people has this dilemma.
Links embedded in the content always works better. People intend to trust more context links rather then just an separate advertisement which you put it in a separate page or a sidebar.

Yeah it works easily.
Links embedded in the content gives it a authenticity which in turn gets more clicks and hence more sales.

We build separate pages for our products but we also embed links in the content, just like referring them.

Affiliate links can be included within the site page in which referring to the main interest and also for the separate page along with the same product as well as services.
