It is totally depended on the type of penalty you are in. In the case of manual action penalty for outgoing links you will have to remove or tag no-follow unnecessary and irrelevant links from you page. And in the case of manual action penalty for incoming links you will have disavow the irrelevant links.
Sandbox effect is not a penalty and in this age it doesn't exists anymore. It is the phase where your site is published but not recognized by the search engines. But now it can totally be avoided if you post your site's updates in the social media.

The Google Sandbox is an alleged filter placed on new websites. The result is that a site does not receive good rankings for its most important keywords and keyword phrases. Even with good content, abundant incoming links and strong Google PageRank, a site is still adversely affected by the Sandbox effect.
