I had the same issue with reports missing some backlinks and updated metrics. I started using rankyak.com to double-check stuff, and it's been way more consistent so far. Their crawl seems faster too, at least for my niche sites. I still keep using others as a backup, but for getting a clearer picture quickly, rankyak.com has been spot on.
