Deep linking is basically the practice of building links to top landing pages on your site. If you have an ecommerce store, these top pages are usually your top-level category pages. Here's the logic behind the practice. If you are building links to your home page you don't really know where the user is going after after they arrive at your page. Chances are, all of the keywords that you want to optimize and rank for are not located on your home page. So when you build only home page links, you are limiting yourself to those keywords.
By linking to inner pages, you are basically shortening the sales funnel. This happens in two ways. The links can help you rank for keywords in anchor text increasing your SERP position. Next, if someone clicks the link, they are much closer to spending money on your site. This raises the amount of time spent on page, and lowers the bounce rate. If you consider it, this makes sense. Here's an example. If you sell audio equipment, and your top level categories are Speakers, Microphones, Headphones, and Receivers, and you post a guest post with a dofollow link with the anchor text "surround sound speakers" you wouldn't want to link to your home page, because you are forcing your users to actually find the category and click it. That's asking a lot for a user with a short attention span. If you link to your speakers category page, however, you're directing your audience to the most relevant page.
Also, link your relevant pages to each other. Wikipedia does this, and it works. This is especially important if you have a site that has many levels. (sub categories, or even sub-sub categories) These deep pages are buried. If it is your highest margin product, you're going to want to make sure it's a bit more visible, by linking from a high level page. If you have a blog it is even more helpful.
